RGD Tutorial

The Rat Genome Database contains genetic information of many sorts, including functional data, disease data, expression data as well as data on chromosome location data. Some of these data types are accessible by the NIF search engine.

The most reliable way to get a response from this database of genes is to type in the gene name in which you are interested.

Below we query for gene:snca

Notice that in the Data Federation tab there are many results for this gene and some of them can be found under Nervous System Level: Genes.

Here, we can select RGD and find the gene list from this database.

Looking in more depth at the individual results (below), we find that the types of data here corresponds to the gene name and symbol as well as species, evidence and something called an ontology aspect and ontology term. These are properties that have been assigned to each gene, including the function of that gene.

Note that gene properties are categories of actions such as 'synaptic transmission dopaminergic', but not instances such as 'SNCA is involved in dopaminergic transmission of a particular cell'.

Also, the Snca gene appears many times in the list. This is because NIF shows all unique rows, so each category and evidence type that has been assigned to the same gene will appear as a separate row.

Clicking on Snca leads to a page, which contains a great deal more information about this gene (see below).There are links to various other databases that contain various classes of information for this gene, including expression patterns, references etc.
